I need more info. Please try running Fonty from the command line (fontypython) and then paste the output here.

Let's see what happens.

PS - When fonty hangs on that sub-folder tick box, it's probably due to "bad fonts" somewhere in the tree. Read the help file (you can open it separately in a browser - it's html) to see more info about dealing with bad fonts.

Trying to do anything (like check the box marked "Include subfolders") will result with a grey-ed out window and 'working' cursor. I have to XKill it to make it go away.
