You can use a variable:
export MLDONKEY_DIR=~/.mldonkey

When I started mldonkey for the first time it created a lot of configuration ini files in my home directory. This is not a nice behaviour. MLDonkey should create all the configuration files in ~/.mldonkey if no option for this location is set. I think MLDonkey is the only app I use that doesn't create configuration files in ~/.<app_name> by default.
