Try using Quotas for your MLDonkey dir. Any program will have problems when the harddrive is full;-)

Since mldonkeys rewrite (should say overwrite) all ini configuration files at regular times on the hard drive (don't know why though), when your hard drive is full they are wiped out or truncated while being rewritten...
