I wasn't able to reproduce the problem on my machine using SoX 13.0.0 although it is a SoX problem.
I have made a work-around for the problem and it should work for you too now. You can find version 1.0.9 of dvdspanky at http://savannah.nongnu.org/files/?group=dvdspanky
If you still have all your transcoding data you can simply do a multiplex only pass to complete the transcode (I think). ex.
dvdspanky -i ../yourfile.avi -S -M
