I have minimize command set to Super_L.  Super_L + M minimizes windows in most apps correctly.  In Terminal.app, it minimizes all the windows.  Windowmaker's preset Alt+M does minimize only one terminal window, which leads me to believe it is Terminal.app / GNUstep's issue.
