I've been having a look at this issue. I think it's not gxmms fault. I'm just using the XMMS API to hide the XMMS windows, and it could probably be a XMMS problem. Even though, I'm not sure about it.

If I have some time, I'll ask XMMS developers and see what they say.

Hi,

I upgraded to metacity-2.8.1 and gnome-panel-2.6.2 and the behaviour improved a bit: gxmms now shows/hides the playlist editor and the eq in the expected way. So only the main window misbehaves. And the entry in the gnome-panel window list still doesn't disappear if all xmms windows are hidden.
Some other library versions that I thought could help: libwnck-2.6.2.1, libbonobo-2.6.2, libbonoboui-2.6.1, libpanelapplet-2.6.2, libgnomeui-2.6.1.1.

I'm using gxmms-0.1.1, xmms-1.2.10, gnome-panel-2.6.0 and metacity-2.8.0 on Gentoo.
When I use xmms without window manager decorations, hiding xmms via gxmms doesn't remove the entry in the window list in gnome-panel and I can make xmms appear again using gxmms only on the same desktop I hid it.
Expected behaviour was to remove the entry from the window list in gnome panel and to be able to make xmms appear on any desktop using gxmms. When xmms is run with window manager decorations enabled, gxmms works as expexted.

Could someone please tell me what to do to fix this?
