I don't use gnome, but it seems that the problem relates to the lack of priority order startup on last "gnome-session-properties" versions:

If there is a conflict with compiz, xhotkeys should be run after compiz. As this seems to be impossible, I would try to run a small shell script with a sleep:

#!/bin/sh
sleep 5
/usr/bin/xhotkeys

Ugly, but you can try it...

I can start the daemon using the terminal (then everything works fine) and it appears using "ps awx". The point is, when I try to autostart the daemon (e.g. with gnome-session-properties) the daemon does not start (furthermore compiz fusion does not decorate the windows anymore, unless I reload it)

This error message always appears, so it is not a sign of misfunctioning.

I need more info: can you start xhotkeys from a console (xhotkeys -vv) and send the debug output? if you run xhotkeys from a console does it work? does xhotkeys appear on a "ps awx" output when you start it as daemon? usign gnome/kde/xxx ?

The daemon is running then, but when I try to start xhotkeys on boot nothing happens.
