LGPL is listed in https://savannah.gnu.org/register/ in "Project license". So can it be used?

It also says in https://savannah.gnu.org/register/requirements.php that FDL is recommended for documentation.

What is legal isn't really relevant.  Many proprietary programs are legal, but they wouldn't be acceptable in Savannah.

Correct; however, G-Golf fulfils some requirements stronger than just GPLv3 compatibility.

Yes.  In your application, you specified "Other license" with an explanation that some parts of your package are under GPLv3, other are under LGPLv3, and the documentation is under FDLv1.3.  This is incompatible with Savannah policies.

Savannah hosting requirements include compatibility with GPLv3 and any later versions.  GPLv3-only and LGPLv3-only is incompatible with that; as well, if any of your dependencies are GPLv3-only, the combination of your package with them shall be GPLv3-only which makes your package effectively incompatible with the future versions of the GPL.
