WeeChat does following actions when receiving IRC message 004 (connection to server ok):
1) if server_command not empty, execute it
2) if server_command not empty, sleep "delay" seconds
3) auto join channels
So this problem should not happen.

channels in server_autojoin may be joined after server_commad is executed and server_command_delay finished.
So normal workflow should be server_command -> server_command_delay -> server_autojoin .
This is necessary for logging on some servers like freenode.
