I set "comint-use-prompt-regexp-instead-of-fields" so I can have better control of subprocesses created by comint-run such as shell subprocesses.

However, after calling function R, the variable is reset to t and screws up behavior of all other comint subprocesses.

You can reproduce this buy running following emacs-lisp:

(setq comint-use-prompt-regexp-instead-of-fields nil)
comint-use-prompt-regexp-instead-of-fields
(R)
comint-use-prompt-regexp-instead-of-fields
