Looks like this issue is gone. I cannot reproduce it anymore. So I close this report (but with status "Need info").

I can't reproduce with any branch. And worse, I don't see what in the code might cause this behavior. The molecule is centered automatically on (0,0,0). In the case of the test file, it si already centered (the C atom is at 0,0,0).
The code is in gcu/gtkchem3dviewer.c

You can try to reproduce this bug with the following steps:

  • start gchem3d-viewer
  • open methane.xyz (shipped with the source)

You will see, that only one half of the molecule is shown, because the center of the molecule is at the left side of the window. Increasing or decreasing the window size sets the molecule to the middle of the winow. But then opening e.g. the about-dialog again moves the whole molecule to the right. I've attached ascreenshot. If you need more info, tell me. System is a recent Debian Sid.
