Things don't work when default help viewer is nautilus (why should it be nautilus?). Other issues are now fixed in cvs.

I believe we are hitting two different issues here. The thing that manual is not visible in neither yelp nor khelpcenter indices is most probably caused by the fact that the do not understand the category GNOME|Applications|Education, as when I changed it to Applications|Multimedia|Video shamelessly borrowed from xvicap, both programs have found their way to the manual (of course I ran scroolkeepre-update in the meantime).
AS for the not-a-directory froblem, I have made a quick peek on how does xvidcap handle its help. It is actually very simple:

system("yelp ghelp:xvidcap?xvidcap-warning &");
}
And similar. I have checked that typing yelp ghelp:gchempaint in command line opens what is necessary, so maybe you are taking a too complicated path?

You might try to open the help file from the command line:
yelp /usr/share/gnome/help/gchempaint/C/gchempaint.xml

The hunk was rejected because I have previously applied the x86-64 startup crash fix. With some simple tweaking, I got both patches to apply. The file sits in the path you mentioned. Unfortunately, the patch does not help :( What is more, I have checked that gchempaint manual is not present in yelp at all, searching for gchempaint yields nothing. Maybe --disable-scrollkeeper switches off a bit too much? The commands which are supposed to replace it are as follows:
scrollkeeper-update -q -o %{_datadir}/omf/%{name} || : (after installing)
and
scrollkeeper-update -q || : (after uninstalling)
%{_datadir} macro stands for /usr/share, and %{name} for gchempaint.

I am not familiar with rpms at all. After installation, the help file should be (provided datadir is /usr/share):
/usr/share/gnome/help/gchempaint/C/gchempaint.xml
Please check that this file exists or tell me where it was installed (the C might be missing?).
What happens when you try to apply the patch?

Nothing very unusual, help was installed into %{_datadir}/gnome/help/gchempaint. I have passed --disable-scrollkeeper to configure, but appropriate scripts were put into %post and %postun. I don't know if you are familiar with rpm packaging, but I'll attach the spec.

The patch does not want to apply...

Hmm, I might be wrong. Seems Yelp accepts filenames when no tag is given. Where did you install the help file?
Please try attached patch and tell me if things are better. Btw, I found a missing tag in the help file. I might release 0.6.7 when this one is fixed.

You are right, I discovered this problem recently and fixed it in HEAD. Yelp used to accept file names, but now only accepts uris. I don't know if older Yelp versions would work with uris, so I did not fix in stable.

I think I have uncovered yet another gchempaint bug. If you go to Help -> Contents help is not displayed, and an error dialog (screenshot attached) pops up. I have packaged the documentation according to common rules, so I don't thing it is a packaging issue. I could have made a mistake, though. Please advise.
