yes, elementType="" is the issue, and the coordinates too, they are quite large

With "no identity" you mean the empty elementType attributes? BTW: Can yu point me to the fix?

no crash in 0.8.
O.6 crashes because it does not support atoms with no identity (I fixed that in 0.8 some times ago). Anyway, this file is weird.

The following bug was reported in the Debian BTS: http://bugs.debian.org/426363. Trying to open the attached file peptide3.cml results in segmentation fault with the 0.6 series of gchem3d-viewer. I was not able to test with the 0.8 series (because of the still missing openbabel 2.1 in Debian).
