Nothing planned. You can copy one molecule to a new file and save it. I don't know any software able to save only part of the current document. Of course it is possible to add a "Save selection" menu item.

Fair enough. Is there any planned feature to export a selection? I.e. do I have to create a new file for each molecule?

The correct way is, of course, to export directly to laztex or plain tex, not xymtex or any other high level macros package.

It is probably not impossible to export to xymtex, but really not easy. It would need an extensive analysis of the chemical frameworks. GChemPaint only knows atoms and bonds, while xymtext uses macros as Ypyranose. May be with another package.
The best way (AFAIK) to export a GChemPaint file to latex is to export an encapsulated postscript image, using the "Save as image" menu entry. I have read that some people use pdf files instead, but I never tried.

Is it possible in some future version to export to a format that is directly includable in a latex file? The exact package used is not vital, but xymtex seems fairly complete. Failing that, is there some other way of easily including gchempaint formulae in latex documents?
