This bug is not necessarily limited to libnotify, but has only been tested in that way.

When the screen is locked by gksu, messages made by libnotify will still appear over top of the faded out regions. This looks especially bad with the update-manager popup, or any other popup that has an arrow to a notification area icon.

Reproducing:
Open two consoles.
In the first console, run this command: $ sleep 15 && notify-send "THIS IS REALLY UGLY"
In the second console, run this command: $ gksu notify-send "all done"
Now, wait up to fifteen seconds. Watch for the notification.

This notification does not look that bad, but you can not click on it, and it is deceiving. Also, notification area notifications are also HIDEOUS on top of the faded out screen.

However, this bug does NOT happen with the logout dialog. Interesting."

"I did not have libnotify installed, so the update manager and the like probably use something else.

I can, however, confirm that libnotify popups are still popping up on top of gksu promts on Hardy by following your instructions.

I wonder what else have "access" to override/manipulate gksu promts. This could lead to security problems.

Adding and confirming for package gksu."
