I moved the long message into the catalog and replaced with a short mnemonic. Should work now (it does for me), be you should reset you warning filters first.
In future we sohuld probably always use short mnemonic strings, as they make the filter configuration much shorter and cleaner.

The Polygon warning is still not filtered out. This is a DeprecationWarning.

I think that the problem is fixed in revision 2226. At least it solves the cases where I had the same problems. Please confirm and close the bug if fixed.

Is the warning a DeprecationWarning? Deprecations are currently not filtered out.

Have you tried resetting the filters?
From the GUI: Actions->Reset Warning Filters, then restart pyFormex.
Does the problem remain after doing so?

The warning filters in the pyformexrc settings do not seem to work properly. The Polygon warning in curve.py keeps on being displayed although the message is in the filters. I tried to assign a name to the string by putting it into the messages module, but the problem remains. I don't know how to fix this.
