This is already done in devel version, nick is colored in almost all server messages now, including notices (version 0.3.8 will be released tomorrow, so you will have feature very soon !).
Please try it, or wait release. If you still have problems, feel free to add comment on this bug.

Despite irc.look.color_nicks_in_server_messages being enabled
nicks in notices are not colored at all. I would expect them to
be colored like in normal messages or in joins/parts/quits. This
way they are far too easy to miss.

I am running WeeChat 0.3.7 on Arch Linux 3.4.0-1-ARCH #1 SMP
PREEMPT Mon May 21 08:46:31 UTC 2012 i686 GNU/Linux.
