Yes, if nodes is shorter than coords, coords should be cut.

I am not sure what we can check on nodes?
If elems is self.elems, then nodes is arange(len(nodes)), unless I am missing something?

So we should cut coords at len(nodes), but probably only if len(coords) > len(nodes)? Is this what you meant?

The mesh.compact function checks the renumbered elems to decide if the coords should be compacted:

However, if the unconnected nodes are all at the end of the nodes list, elems is not renumbered and the unconnected nodes stay in the mesh. So probably nodes should be checked instead of elems.
