Are you expressing discontinuing interest in developing this project?  If so, may I suggest to par down the scope of the project to focus on gchempaint and gspectrum?  I suggest this because there are other apps available to cover the functionality of gchem3d, gcrystal (Avogadro), and gchemtable, gchemcalc (Wolfram|Alpha); yet I have never seen anything else like gspectrum, and gchempaint is, in my humble opinion, the gem of the suite.

This is known. The obvious solution would be to forbid theme changes. I'm suspecting that playing with undo after a theme change might have very weird consequences.
You can try to cut the contents and paste it back, that should adjust the bond lengths and the atoms positions. I'll se if I can manage to fix things when time and motivation permits, I didn't write any code line for weeks now, which is no a good signal for a one man project.

The Wikipedia theme is gone from latest versions. The ACS theme is built-in and can't be removed. Users themes can be removed by deleting the corresponding file in $HOME/.gchempaint/themes/

First of all, thanks a lot for all your great work! In my eyes, GChemPaint is the greatest structure editor for linux out there. 

But here is what I have: Changing of the theme, e.g. from ACS to Wikipedia or the other way round, leads to a misplacement of atoms and bonds. The effect is not huge, but it is there.

Thus, like it is right now, in order to circumvent possible problems, it seems I should always start my work with the 'New File with Theme' option.

Also it is possible to add new themes, but later they can't be removed anymore. This is what I actually also would like to do with the ACS and Wikipedia theme, which probably are useful to many users, but unfortunately not to me.
