I agree this is annoying. I have been thinking of a solution that is generally applicable, but haven't found a satisfactory solution. Notice that choosing the output filename as the layername would cause confusion in case of multi-layer vector datasets. In addition, I want to retain the connection between the input layer name and the output layer name.

For instance, a sample vector dataset "sample.sqlite" has two layers: forest and non-forest. Saving all sample units in a single output vector dataset with a single layer name is not an option, because we loose the information from which layer the sample unit originated. By copying the layer names from the input sample to the output, we know from which layer the sample units were obtained.

When the output file is loaded into QGIS, the displayed layer name matches the file name specified with -s instead of the ouput file name specfied with -o

This can cause confusion when working with both files (at least when using QGIS). I'd expect the displayed layer name to match the file name specified with -o

See attached screenshot for an actual example. The "layer name" in the screenshot matches the file name used for the -s switch ("groundreference_aafc_2004") instead of the file name used for -o switch ("test_extract_mean_nodata.sqlite").
