When you say: "the command line gives the correct result, does this mean the confusion matrix is stored in a file? I do not see the -cmo option in your command line...

I have a classification as raster map and a vector file with ground control points.

When using QGIS for the accuracy assessment only a shape file is generated, but no confusion matrix file. In the log it is visible that the calculation has taken place and the command line gives the correct result:

pkdiff -i out/LDsvmclassified_withoutDEM.tif -ref Shape/LDgcp.sqlite -cm -lr class

Expected behavior: Confusion matrix output file is stored as indicated.
Behavior: Only shape file is generated, but no cm output file.

Ubuntu 14.04
QGIS 2.12.3 Lyon
PK 2.6.6
