Note that this bug occurred in chktex 1.7.3-1.7.5.
chktex 1.7.4 is packaged in Debian stretch and sid, with no update available. It is also packaged with Ubuntu xenial and yakkety, again no update available.

Given the type of problem, it is critical that distributions patch their released version.

As I understand it, the bug is caused by printing either the filename or source line. The bug can be avoided using command line argument --format to not print either filename or source line, such as:

--format='%k %n on line %l: %m!n'

Therefore, to workaround this bug sanely, chktex needs to be run once for each file so that the filename for each message is predictable, and the source line can of course be derived from the filename and line number.
