Xmegas don'{t have an ISP interface, they have PDI.

Thus, you need the -c atmelice_pdi option.

Another strange bug: avrdude claims that the ATXMEGA32A4U has no ISP interface - it sure does, I always used it with the AVRISP mkII.
Here is the output:

[michael@tower ~]$ sudo avrdude -p x32a4u -c atmelice_isp

avrdude: jtag3_initialize(): part ATxmega32A4U has no ISP interface
avrdude: initialization failed, rc=-1
Double check connections and try again, or use -F to override
this check.
