This does not happen any more. I've added a new test, t_change_empty_file, that verifies that this actually works.

Create an empty file, check it in. Then add some content to the file and commit. I see something like this:

It's confusing at best to see this message. The file has never been removed and some queries to the database might at some point turn up wrong results since the files are not recognized as the same.
