Hello,
I installed arduino 1.6.13 (which embed avrdude 6.3) on a Raspberry Pi 3 (2016-11-25-raspbian-jessie).
I correctly program my arduino Nano when I connect the Nano on a USB port of the RPI3.
But, if i connect the RPI3 on a USB Hub which is connected to the RPI3, the upload fails:

avrdude: AVR device initialized and ready to accept instructions
avrdude: Device signature = 0x1e950f (probably m328p)
avrdude: stk500_cmd(): programmer is out of sync


I tried many scenario to understand the problem:
- I installed the same configuration on a RPI1 and on a RPI2, everything works correctly on both.

- I set the speed of my RPI3 to 500Mhz and everything works correcly !

It seems that this bug is linked to latency/timing problems
