Thedore A. Roth released a JTAGICE command-line tool on
http://www.openavr.org/jtagice/
A command-line tool which implements most of the JTAGICE protocol is being developed. It may help with the effort by allowing you to send commands directly to the JTAGICE to make it easier to spy on the jtag signals generated.

jtag_avr_spy can be used to capture the traffic between a JTAG host and a JTAG target.
It was written by Armand Doesschate <a.doesschate@hccnet.nl>.
This is the first step for the Free AVR ICE project to create a free
interface between Linux/windoze and Atmel-Mega micros to debug
them "In Circuit".
