I verified the trunk/ to make sure the gksu.desktop file that is generated is i18n'ed, and it sure is. Are you looking at the correct branch? I just integrated your po file to the gksu code and here is the result:

kov@cenoura:~/src/gksu/gksu/trunk$ grep ja gksu.desktop
Name[ja]=ルート端末
Comment[ja]=パスワードを求めるために、gksu を使い、root ユーザーとして端末を開きます
Comment[lt]=Atveria terminalą 'root' naudotojo teisėmis, naudojant gksu slaptažodžiui įvesti


I'll also commit your translation to libgksuui, but be aware that this is a deprecated library that may not see a new release. If you would like to take a look at the trunk's libgksu, though, that would be good =). Your translation to the gksu package is also not complete at this time.

To reproduce:
/usr/share/applications/gksu.desktop
/usr/share/applications/gksuexec.desktop are not i18ned when we add .po files.

If we can use intltool-merge, we can add .po files.
I'm attaching the patch.
