This has been resolved by position the vehicle at startup so that  the chassis' center of mass is just behind the start line.  This will start timing the lap as soon as the vehicle launches no matter what it's configuration is.

Indeed the center of mass of the chassis is checked against the length traveled along the race track.  A new lap is recorded when this length jumps back to zero at the start of the track.  Perhaps the bike should be made to start say half a meter before its current starting point to resolve this although there might be a better method

Aha, that was quick. It seems I had left the centre of mass of the 600cc quite far forward after some experimentation. It would appear that the timing is based on when the centre of mass passes a certain point/line. Moving the centre of mass forwards (somewhere just past 0.7m) puts it in front of the start/finish line, so you don't cross it when you start out.

I haven't had the time to hunt down the cause, but;
With the code I have compiled myself (both CVS and 0.1) the timing system works with the 400cc custom config I have made and the lightly modified 1000cc, but a whole lot of weirdness goes on for the 600cc.
I'll try and hunt down the cause, but I thought I would register this here in case somebody else has the same problem.
