Ralf Wildenhues is correct in his link to fixing the problem with building the documentation. In Cygwin, I have to do
export TEX=tex
and the documentation correctly gets built. Thanks Ralf!

Now it is also correctly installed, both in a versioned directory, or in a non-versioned directory, depending upon configuration.

I have no idea whether the problem persists or not.
I've never used AVRDUDE, I merely thought I'd add
some information that may be helpful.  ;-)

I think the problem is that cygwin's texi2dvi is somehow
unhappy about the texinfo.tex file that gets installed by
the autotools when bootstrapping the project:

texi2dvi ../../avrdude/doc/avrdude.texi
This is e-TeXk, Version 3.141592-2.2 (Web2C 7.5.4)
 file:line:error style messages enabled.
 %&-line parsing enabled.
---! /var/lib/texmf/web2c/etex.fmt was written by pdfetex
(Fatal format file error; I'm stymied)
/usr/bin/texi2dvi: texinfo.tex appears to be broken, quitting.
make[2]: * [avrdude.dvi] Error 1

In contrast, that's what I see on Unix:

texi2dvi avrdude.texi
This is pdfeTeXk, Version 3.141592-1.21a-2.2 (Web2C 7.5.4)
 file:line:error style messages enabled.
entering extended mode

This appears to be a plain Cygwin problem to me.  After all,
the texinfo.tex gets installed by the auto* tools there,
so texi2dvi from the same Cygwin installation is not supposed
to complain about it.
