Done, new option: irc.color.nick_prefixes. Default value: "q:lightred;a:lightcyan;o:lightgreen;h:lightmagenta;v:yellow;*:lightblue" (note that nick modes are used, not prefixes displayed beside nicks)
I see a different prefix. However, you are correct that it doesn't show a different colour. But that is not limited to &, ~ and @. Also other prefixes take the irc.color.nick_prefix_op colour. So I would rather re-define this ticket to allow for assigning colours to all possible prefixes. Perhaps and option like: irc.color.nick_prefix_colours = "~=red,&=orange,%=magenta,@=150,+=19,^=white" and whichever prefixes IRCd developers can think off :) Just match the prefixes against the PREFIX raw response from the server.
On some ircds (unreal for example), there can be an owner (prefixed by ~), an admin (prefixed by &), and currently both of these get the same colour as the op prefix without a way of giving them individual colours. So that would be a nice thing to have (: Thank you.
