Corresponding source code
The configure.ac file makes use of several macros of gnome-doc-utils (e.g. GNOME_DOC_INIT) and gnome-common (GNOME_MAINTAINER_MODE_DEFINES). But there have been some serious changes and these macros have been removed or deprecated. Unfortunately the relevant .m4 files of said gnome-doc-utils/gnome-common you use to create the source tarball are not shipped with the source package. So when trying to remove those macros or making changes to Makefile.am/configure.ac, ´autoreconf -f -i' or later running configure fails.
IMHO one fix would be to ship the .m4 files, so autoreconf makes use of them and not of the .m4 files on the build host, which might be more recent than the ones you use. Another alternative is to update the build infrastructure of gnome-chemistry-utils. There are some helpful links for this process at https://bugs.debian.org/830039.
